I un-intentionally closed XCalibur
From Mswiki
If you un-intentionally close XCalibur on the instrument computer when the instrument is doing scanning, do not panic. Simply restart XCalibur and don't take further actions. If the instrument is still scanning, you should be fine. Although you might not be able to see the real-time chromatogram of the current step, XCalibur will continue to acquire the mass spectrometry data in the background. To double check this, go to your data folder and see whether the size of the RAW file is increasing.
My XCalibur windows was closed by other people three times before. For twice I was informed, I took no action but only "double click the XCalibur icon" (to restart the XCalibur program); everything was fine. For another time, I was emailed, and "our good-hearted" tried to restart the remaining steps for me; that finally failed my running sequence.
At least this is true for LTQ2 and Orbi1 from what I observed. I believe Thermo designs this feature on purpose to prevent accidental failure on running sequences.
